I noticed a few things that didn't really seem to make sense in Pokemon, did you? One of them is that in the Pokedex entries they speak of real life animals-such as caterpillars and raccoons-yet do animals like that exsist in Pokemon? You only see Pokemon in the shows and games, not animals, so why does it say that if they really don't exsist? How do they know what they are?

The Pokédex thing -- I personally think that there are other lands out there. Either that, or they have the animals and they don't tell us. ^^;
The only hole I saw was in the anime... there was this old ship with modern-looking Pokéballs, and then in the 4th movie, they had a really old-looking Pokéball o_o;

They do have animals, those are just not as common as pokemon and they're not important to the game, so they're left out of the game - it would look weird and waste ROM space to program random deer in the forests..... And there are other things left out - for exapmle in Red/Blue/Yellow the only factory on the continent makes pokeballs, potions etc; everything from clothes to houses just "is" but doesn't get made.... The only power plant is abandoned..... The shops only sell pokemon-related stuff.... No government, taxes, compulsory school attendance...... But would you really want all these in the game? It's not supposed to be too realistic, the things that are left out make it less cluttered and more enjoyable IMO.
Animals are even shown in the anime sometimes, think of the fish in the river Ash swam through before meeting Misty for the first time - some of those were definitely not pokemon.... I haven't watched the anime enough for other examples of animals though. I have watched enough, though, to discover so many plot holes I don't remember them all XD
If we're looking for holes in pokemon, i'd look at using Surf/Dive on land, Dig in the ocean or Earthquake on a bridge.....
