but you talk to the weather institute scientist where they are on different routes...there are two possible enterances on each route...

Yup, the scientist in the Weather Institute tells you where a drought or a storm appeared lately, and that's where Kyogre and Groudon are. You have to go to them fast though, otherwise they'll move on.
A cave appears where Groudon is, and a dive spot appears for Kyogre - don't forget your HMs to get to them ^^
